After the catastrophe known as the Hammer of Eden struck, 90 percent of the Earths surface was flooded, killing over 6 billion people in the process. 14 years later, despite this tragedy, mankind perseveres. With the vast majority of land now submerged, groups of survivors soon band together amongst the worlds scarcely available land masses and establish independent political states, slowly moving forward the machinations of society. As these island politicians gather to establish a new United Nations, mans fangs are once again brought to bear upon his brothers. The USS Ulysses, one of the few remaining nuclear submarines in service has gone rogue, attacking the coalition and declaring war on the world. In the ensuing pandemonium, Keel, a 14 year old gambler and his secret love, Isla, a local girl who has just given birth to a new baby, end up on board this monstrous submarine. Under the command of the battle hardened Captain Gould, this desperate young family is benignly accepted into the crew. Meanwhile, the UN naval fleet begins its vengeful hunt, chasing the Ulysses with formidable fire power.

Under the command of Captain Gould, the Ulysses sets course for the neighboring nations: Wei and Tengel, countries which have been locked in a generations' long war with one another. It is here that Keel will witness the strength of the Ulysses and her commander, as Gould uses the submarine's massive armaments to threaten the longtime enemies to establish peace in the war-torn region. However as the U.N.'s forces begin to tighten its noose around the rogue submarine, the Ulysses will be forced to seek safe harbor in familiar territory, and abandon Keel and Josie in the process. However the duo will find themselves in the mountainous territory of Tibet, where they'll encounter some old friends and the enigmatic spiritual leader Chenrezig. Having defeated the silent running submarine from Wei Nation, the Ulysses finds itself at the sea of Metasaquoia engaged in the ultimate confrontation with the New U.N. fleet. Keel and Teen come to the conclusion that the only way to produce a long-lasting peace is to share their father's map with the entire world. The twin brothers depart from the Ulysses in hopes of meeting with General-Secretary Aoi so that they could try to persuade her with their idea of transmitting the map to all humanity. Meanwhile the New U.N. fleet commander, Satoyama, realizes that Gould intends to use his nuclear weapons to punish the world for failing to make peace. In order to reunite with Gould and his Ulysses crew, who are taking refuge in the seas of France; Keel, Josie and Teen manage to stow away on a floating dock that departs from Tibet. As he is about to face execution, Keel must gamble for his life with the dock's captain; the same captain who once caught him cheating. This time he must prevail without the aid of this trick dice. The captain has agreed to take them to France as well as assist with the repairs to the Ulysses. During the journey, Teen bares to Keel, a startling revelation once shared by Aoi. Their father is still very much alive on the space station, Freedom, and continues to update the top-secret map he created.
